When I leave a Thread directly to the "root directory" (trueSpace Community Forums), I still have the the subforums marked as unread, although there is no unread thread when I enter the subforum. To make it work I have to leave the thread by clicking on the subforum, then to the root. Don't know if that has to do with vBulletin or settings in my CP.
